Can you download FFT patches while keeping the original disk with non-modded files playable?

of course.

Whenever you apply a patch, you should always do so on a clean version of the game.  

So it's always good to have a original, non-modded on hand for the exact purpose of making copies for patching.  This version should be playable at all times in the first place.
