I hate posting for help, feels like admitting defeat.
Since I'm new, hi everyone, I am really hype to play these mods.  But I can't seem to get 1.3 working, here is what happened.

First I got ePSXe and some files to get it working.  Then I tried to find a fft iso.  I couldn't, but I did find 2 fft image combos .bin and .cue, and .ccd .img .sub.  I tried mounting them then ripping to iso, and i tried burning a cd then ripping that to iso, both produced errors and the final .iso file wouldn't play in the emulator.

When I gave up trying to get an iso I threw the .img file into ppf-o-matic30 and patched it to 1.3.  The patcher froze and I closed it through task manager, but surprisingly the patch worked!  I yelled at Agrias giving her haste and smiled when she didn't have enough mp to statis sword.  I didn't save my game, instead I copied my ccd img sub files and made a patch of mercenaries and call of power.  Both of these also worked, huzzah.  But when I went back to 1.3 everyone was either invisible with just a shadow, or an all black sprite, boooo.

I tried deleting and repatching a 1.3 game, and I tried playing it with a fresh memory card.  Neither worked and I'm ass out of ideas.  Any help would be greatly appreciated.

1) bin/cue and img/sub/ccd are both valid formats.  There's no needlessly to convert them to iso or to mount them or anything.

2) Never patch dirty.  Ever.  You need to apply ppf's to CLEAN, original files.  Looks like you did this but it needs to be said.

3) ppf-o-matic rarely freezes.  People are often just impatient, see the progress bar not move (really, it loves to hang at 99%), and just assume that the program is frozen. 

That said, I don't really know what to say.  Memcard shouldn't matter. 

1) Get a clean iso (img/sub/ccd/bin), ppf o matic, and the latest 1.3 ppf
2) Combine
3) Play

Looks like maybe I just need to wait longer for the patcher.

Well, its doing the exact same thing.  I'm playing the first battle right now, and everyone is all invisable.

The files work fine till patched.  And every time I mess with this I copy clean files.

I'd be so proud of myself if i were modding things with out knowing it!

And ppf-o-matic has been working for some hours now with no status bar or any indicator that it's working.  If I click 'apply' it says "Still patching image, you can't apply again now!" so, I donno could be working... but it feels like busted, I'll leave it be over night tho.

Thanks again for the help.  I can't wait to play 1.3, and get behemoths as early as possible.

Patching shouldn't take that long.  Sucks you've got a genuine case though.

Well, this is fun.

The really long wait patching still had to be closed through task manager, and produced the same glitchy results.

Took version 1.3032 did the same process and boosh, I see people.  So confused...

13034 did some spritesheet funsies, which is probably causing some offset on your end due to a bad base iso. 

But... hot off the presses, version 13035.

I suspect this'll have the same problem, but it's worth a spin.  Otherwise it looks like your options are enjoy 13032 (which is perfectly ok, mind) or finding an iso that works.

You could... add the sprites in yourself I guess? I'm not sure how the newer versions of ShiShi work though.

the only sprite that got added in is the K-bomb - Really a superfluous thing.  Otherwise you could probably frankenstein it by ripping patcher/text data from 13034/13035 and slapping it  onto 13032 patched, but that's a big hassle so unless the OP really has a behemoth fetish I'd recommend against it.
