I had this problem. There was an issue with the newest version of Duckstation that makes it lock-up at the prize wheel. I saved the game to a memory card and then used PSXFIN to play those missions.
I use both emulators. I prefer to use Duckstation to play the story and then PSXFIN to do the BraveStory missions and wheel rewards. As far as I know cheats should not effect the Bravestory missions unless you used some kind of crazy bugged cheats. Buggy cheats are like those ones to add Cloud. Those can break your game. Regular ones like gil, all equipment/items, etc... should be fine. If all you changed was Ramza's job levels, abilities and brave/faith, it should not bugged out the game since those are all things you can do by playing the game. I would avoid giving him Brave/Faith over 97 since that is the max permanent BA/FA. I also would use codes that give him special skills.
