Are these considered different abilities because they're on different jobs?
For example can I have 2 units with "Fly" from the Bard Job class and then 2 other units with "Fly" from the Dancer Job class? I'm pretty sure the answer is no, but I figured I'd just ask.
Fly is still considered to be an movement ability even if the gender is different. Meaning 2 people are allowed with the same movement ability.

What he's asking is if he has 4 units, two Bards and two Dancers, would all 4 be able to use Fly due to the jobs technically being different skillsets?
The answer? As Barren said... It's a movement ability. So no, only two units with Fly can be on your team at a time.
