Okay so I downloaded the Mercenaries patch and I don't know how to apply it.
I have a FFT.img and cdprog.exe.
I would like to know how to apply the patch.

I also read that I need the extend_ISO.pfp I also have that too.

you're going to want ppf-o-matic to apply the patch(es).
