As of now, we don't know how to modify the world map. Further, adding extra lines like this would not work in the game as there is no way to select which route you take when you click on a node. The game just automatically has you travel the shortest route. You might be able to have the extra routes appear / disappear when you "get in / leave" the airship. However, this would require a substantial hack and may be impossible. For this effect it would be easier to make it so that certain scenarios reduce the chance of getting into a random encounter to 0. However, the way to do this is also currently unknown.
From a story line perspective, this idea doesn't fly. Most of the world's technology was lost in a catastrophe. This includes the airship technology. That is why the final fight is in "The graveyard of the Airships."
