Love the idea, LastingDawn. The whole light/dark them is very, very cool.
It gives your standard knight a feeling of being an elite, noble warrior, without resorting to stupid, thoughtless swordskills.
Seriously, what is it with the swordskills obsession, anyway? There are way, way too many of them already! One of the biggest qualms I have with vanilla is you get handed all these special knight swordskillers in chapter 4 and before long half your troop requires swords to be even remotely effective.
But your ideas actually have merit considering the very religious-centric setting of FFT's Ivalice. Makes sense that noble warriors would be involved in studying the forces of holiness and darkness.

To stop AI abuse of Blue Magic, give the spells JP costs (but of course only making them learnable by being hit). The AI still selects abilities for units based on JP cost and the unit's job level, but the player will never notice because they can't normally be learned by JP.
Did this for my personal balance patch and it works perfectly. Blue Mages learn spells by being hit with them, whether enemy or ally, and enemy Blue Mages know more and stronger spells the higher their job level, so it works out.

Why can't all six elements be covered under Holy and Dark affinities?
For example, fire: it can of course be a wild, scary, destructive force (Dark), but then you also have things like sacred fires (Holy), and its various domestic uses in torches, hearths, cooking, and heating. Also take candles, which are strong symbols of fire; candles have many purposes, among them both holy prayer and worship, and unholy invocations of demons in a summoning circle.
Just an idea. As for the other elements, I don't know so much.
Element: Holy vs Dark
Ice: order vs cold
Lightning: natural vs arcane or man-made
Water: cleansing vs foul
Earth: nature and growth vs tectonic upheaval?
Wind: um...
