FFTPatcher, editing the ENTDs. Just change some enemies to allies and mark them as controllable. Hopefully that helps.

I tried several different ways of doing it, and it doesn't work... do you have anymore ideas? Also, would it be  possible for the special enemy classes / characters be able to join you?

With FFTPatcher, you can edit the ENTDs. These control what units appear and their allegiances, and they control when you're given the option to recruit special characters.

If you want a battle to give you a character at the end, simply edit the ENTD of that battle. Look at the unit you want, and check the box that says "join after battle." Enemy units, guests, ect can be recruited in-game.
Of note, if that character becomes crystallized or treasure boxed, they will not join at the end.

If you want a simpler way of doing that, just get a save game editor (such as FFTastic) and edit your team how you see fit.
